I didn’t do anything special with NextGen for the Simple Indy theme. I think I actually installed NextGen before I changed the theme to Simple Indy though. I don’t know why it would give you problems, but you might try switching to another theme temporarily and see if NextGen works ok with it, isolate the problem in other words.
